You've got to look at more than just the processors in this case. If you're comparing the original Dual-Dual-Core 2.66GHz Mac Pro against the more recent single Quad-Core 2.66GHz model, you'll also notice that the newer models have 12MB of L2 cache vs. 6MB on the original. This keeps frequently used instructions and data closer to the processor. Also, the new models increase the frontside bus and memory speeds. Adding all this up means the Quad-Core system should give you better performance overall.
